Shopkeepers
Set up custom villager shopkeepers that sell exactly what you want them to sell and for what price. You can set up admin shops, which have infinite supply, and you can also set up player shops, which pull supply from a chest.
It will also prevent any other trades with non-shopkeeper villagers, if you want it to.
For those who are simply looking for a convenient way to modify the trades of vanilla villagers (as an alternative to using complex Minecraft commands), the plugin also includes a graphical editor for regular villagers and wandering traders.

Supported server versions
Shopkeepers supports the latest versions of Bukkit / Spigot.
Note that this plugin is created to work with CraftBukkit (or alternatively Spigot). Bukkit does not have an API for some of the things necessary to make this plugin work. This means that other server software (Tekkit, Forge, Cauldron, etc.) will not work with this plugin.
Other CraftBukkit or Spigot derivatives/forks might work, but are not officially supported. So if you run into issues while using those, try to reproduce your issue on a fresh and up-to-date Spigot server first.

Statistics
This plugin uses bStats to collect anonymous plugin usage statistics. This helps me to determine how many servers are using the plugin, which Minecraft versions it is used with the most, and to which degree the different features are used.
Here is a list of all currently tracked information:
- Common information: The number of servers using the plugin, the number of players on these servers, online mode, Minecraft version, plugin version, core count, system arch, operating system, server country, Java version.
- Shopkeepers specific information: Whether specific related plugins are used (Citizens, Towny, WorldGuard, Gringotts, other Vault economy plugins), number of shops, whether player shops are used, whether certain features are enabled in the config (ex. WorldGuard/Towny compatibility, Citizens shops, delayed saves, colored names, chest protection, removal of inactive shops, tax rate, strict item comparison, purchase logging, disabling of other villagers, ..), the number of worlds containing shops.

If you want to disable bStats for all plugins on your server, edit the file plugins/bStats/config.yml, or alternatively disable it only for Shopkeepers by setting 'enable-metrics' to 'false' inside the Shopkeepers config.

Third-Party Add-On Plugins
Sometimes a feature is either to specific to include it directly into the Shopkeepers plugin, or I did not yet have the time to add something similar myself. The plugins listed here extend the functionality of the Shopkeepers plugin.
These plugins are maintained by other community members. If you run into issues while using any of these add-ons, try to first reproduce your problem without any add-ons before you report it.
ShopkeepersNavAddon(abandoned): Adds inventory-based GUIs that allow you to browse all player shops, all admin shops, and to find shops that trade a specific type of item. You can teleport to a particular shopkeeper by clicking a button inside the GUI.
This plugin also integrates support for trading with Vault-based currency, but does so by replacing Shopkeepers' normal trade handling.

This is NOT possible. the max amount if 64 because what u see it a item stack,
If you higher the amount to over 64 then this can create problems with the whole server.
Like blablablubb already noted highering the stacksize to over 64 just creates many issues on other more important site

well money has taxes and fees and also is getting more worthless if you trade it from side to side each time. so make clear your place should not trade back to silver nuggest or just with a lost of 34% in exchange..
Also in real life noone wants 100 pennies for his dollors but if you collectec 100 pennies u exchange them for a dollor... u know what i mean?

Plugin is fantastic in my opinion, but I would like that Shopkeepers could interact with economy (Vault). Could you add in future versions please?

There is already a related feature request ticket for this over at Github. Maybe you can elaborate there how you would expect a feature like this to work in detail.
However, Shopkeepers is an item-based trading plugin and there are no plans to change that. If you don't want that you will have to use one of the plenty other available shop plugins that support interfacing with the Vault economy directly.
One idea for partial Vault support could be to provide some type of item that players can easily exchange for vault money. And these items could maybe get instantly converted to vault money whenever they are used in Shopkeeper trades (eg. player buys this special 'cheque' item, and when picking up the item it either instantly disapears and the player received the value in balance. Or the player is able to manually redeem this item in some way afterwards.
However, I think there are already plugins which provide variations of this. You could check out Gringotts and MoneyNote as two well known examples.

Small request. Is it possible to get shopkeepers to store custom NBT in future versions? I have a villager wearing a custom player head but it keeps clearing whenever the villager updates. It'd also be nice so CustomNameVisible:1 would always keep the nametags visible. Workaround is to update it every so often, but would be easier if the shopkeeper had the ability to store some nbt (I know it's annoying with spigot but a thing to think about in future).

My mob drop vanilla custom item with § color codes.
I put it in shopkeeper gui, it works. But when i restart server and reload. It doesn't.

How do you specify these item drops? If you are using minecraft's snbt item data format with text components with formatting sections ("color: ..", "bold: ..", etc.), then this is caused by Spigot not properly serializing/deserializing these items inside Shopkeepers save.yml file. The workaround is then to either use a plugin to create those items (preferred) or use legacy color codes as shown here: https://github.com/Shopkeepers/Shopkeepers/issues/578#issuecomment-528980231
If this is not the case, and your items names or lore start with black or purple color codes, then this is also caused by an issue of Spigot treating these colors as defaults and therefore omitting them. Updating to the latest version of Spigot might help (there has been a recent commit which is supposed to fix this).
If neither of these apply, then I need to know how you exactly create/specify these item drops. I need step-by-step instructions on how to reproduce this issue on my test server so that I can further investigate.
The plugin (actually Spigot to be precise, because the Shopkeepers plugin uses a piece of Spigot API to store and load the items inside the save.yml file) storing the color codes with '&' instead of '§' is normal and intended. The color codes get converted back to § again when these items are loaded from the save.yml file.

They should automatically turn towards nearby players. Make sure that you are using the latest version of Spigot and are not invisible or similar.
If nothing helps, try to reproduce your issue on a fresh server with default configs.

would it be possible to add the option of selecting a chest, where the emerald obtained from the sale would be?

You select the chest on shop creation. There are plans to allow selecting additional chests afterwards, in order to connect more than one chest to the shop. This probably require a way to unlink a chest again, so this may cover your usecase as well then. But there is no ETA on that yet
How to block players from creating shop and allowing them to use villager spawn egg?

Change the 'shop-creation-item' to something else inside the config. You can for example require it to have a specific name and lore (see the wiki on how to set item attributes inside the config). Any regular villager egg without that special name and lore will then be usable like normal.
