Auto updater
The plugin has an auto update feature which can be disabled in the config by setting check-for-updates to false.
The files the auto-updater downloads are NOT approved by the bukkitdev staff.

I know the AdminCMD is working on a rewrite, so this probably not useful now, but I tried running AdminCMD 8.0.0-SNAPSHOT (BUILD 15.03.2014 @ 15:46:59) on 1.9 spigot. Looks like most of the commands doesn't work, which may have to do with what md_5 said in the 1.9 Release thread:
"CraftBukkit
The only CraftBukkit change of particular note is the removal of the remapping of legacy < 1.7 API methods. If you have a plugin from 1.6 or older that uses these methods (read: getOnlinePlayers() array), then it may require an update."
Most commands just gives me the explanation of how to use the command in normal white chat color.
Examples:
Entering "/bal_memory" returns only "/bal_memory" in chat.
Entering "/bal_tpto [a online player's name]" returns "/bal_tpto (playername)" in chat (I don't get teleported)

It seems like the config system is a little screwy, since it may not be reading values correctly, or it may be substituting in defaults. Also, are you using the reload commands or restarting? If you're just reloading, it may not register the changes.

Ok, so I got the file to begin saving. Not sure what happened. Anyway, now I have a new problem. The AutoAFK system is borked. Editing the amount of time for afk, kick time, etc does nothing. It still averages around a minute to 1:20 for auto afk. Additionally, when I set AutoAFK to false, it still autoAFKs people. I'm not running any other plugins that have an AFK system to my knowledge. Just a chat plugin, IRC plugin, DYNMap and PEX. Someone help, plox!
So, my AdminCMD config.yml file isn't saving itself. I edit the file, and reload the server.. and every time I do, the config file resets. I've tried to CHMOD the file, not allowing it to be written to, and even tried deleting the .jar file itself, but the file still gets reset. I'm running a brand new server running the latest Spigot release. Any ideas how to fix this?

You have to program your server to give you permission to use AdminCMD, commonly this is done through installing a permission plugin like PermissionsBukkit (I use this one). I think bukkit has its own permission system that you can use but I have never tried them so I don't know how they work..

Keep in mind that AdminCMD is following the bukkit\sponge paradigm shift, AdminCMD's bukkit version is no longer being developed: http://www.admincmd.com/2014/11/16/admincmd-rebirth/
When I try any of these commands, it says I don't have permission and it's my server. Any help? How do I fix this?

I have been running AdminCMD on my spigot 1.8 server since my reply under (Jan 7.)
What version of AdminCMD and craftbukkit\spigot are you using?
Is this getting an update? It throws an error every time a player joins, and doesn't work with PEX.
AdminCMD Dev build 8.0.0 works for me using Spigot 1.8 (git-Spigot-b8f6402-a646500)

EDIT:
I put together a team of four on my test server to try and break AdminCMD yesterday and it seems like it's working rather well, the only thing worth mentioning that we found was that /fly throws an error in chat. Using /fly will work for enabling fly but not for disabling.
The fix for me was to get a simple plugin that handles the /fly --> this one worked for me without changing anything: http://dev.bukkit.org/bukkit-plugins/fly-mode-plugin/
