I haven't been able to load my server for a few weeks now and have been working on the problem and from chats with bukkit help its been narrowed down to an error with TravelGates. I personally do not know what the exact error is..just that I keep getting the same error messages.
What is the expected output? What do you see instead?

Your problem does not come from my plugin.

The plugin is loaded correctly as you can see this output: 12:02:54 [INFO] [TRAVELGATES] Plugin loading done. There are 8 destinations loaded.

Then, you have others plugins loaded, so your server works after TravelGates is loaded.

The error message you can see in the ouput of TravelGates is about your messages file, which contains all the text displayed to the players, which failed to be loaded. But, it did not break your server.

You can try it. Just delete the jar of the plugin and start your server. You will be able to check if your server starts or not. You can also try to use a correct messages file (as configured in the configuration file) to avoid getting the error message.

But this is definitly not caused by this plugin.
