Please post your server.log at www.pastebin.com and post the URL from your Log (In most cases it is helpful when you stop your server remove your old server.log start the server again and then post the log).

What steps will reproduce the problem?
1. use spigot instead of craft bukkit
2. when w8ing for the game to end after hitting finish block. crash the server or wont teleport me back. no errors what i can see in log.

it works when i change back to craftbukkit-1.6.2-R0.1-20130725.232904-13
This may be spigots fault or just that you dont want fix it for spigot or there is something i missed. but spigot improved preformens for my server allot and i would love to use templecraft on my server. any help or answer is much appreciated.
