Saga
Saga is designed to be a complete solution for RPG servers. Saga allows players to form factions for pvp, establish settlements with numerous buildings, develop abilities and unlock skills. Here is a small list of some of features saga will bring to your server:

The errors occur in the build literally everywhere. there where something like 2500 errors and a heap of warnings too. I tried a different 1.6.2 build and it worked, no errors or warnings - but any bukkit build downstream from it really does not like to cooperate!
well it would help to say where the errors occur, in the build or in console? I ahd to add the config json files manually. but those were my only errors as of yet. BUT that was on the 1.5.2 branch.
Call me a total noob but all I see is errors...even when I try build it against a bukkit build from just before the 0.9.6 release...

this plug in does need some love it has a ton of potential.
GPL license means I could theoretically just decompile and recompile against 1.6.4 to update it. I PMed andfre for permission but as far as I understand I don't need it? Correct me if I'm wrong?
Also as far as I understood it, using the GPLv3 license requires the source to be available somewhere, and I don't see it. EDIT: Actually, I do see it...very sorry about that!
Anyway, I'm going to try and update it, but I won't upload the updated version until I've got the all clear.

They probably will be able to help far more, all I can say is the unhelpful comment of we do not have that problem, and the hopefully helpful comment intended for debugging purposes, what plugins in entirety are you guys using?
For instance we run via spigot (and logging plugin excluded): WorldEdit, mcjobs, Deadbolt, Vault, PermissionsEx, ProtocolLib, Modifworld, Worldgaurd, Essentials, Quickshop, ChatManager, SafeEdit, EssentialsProtect, EssentialsSpawn, CrafBOook, EsentialsChat, EssentialsAntiBuild, Saga <== just realized that SAGA displays as Saga when one does /plugins (there is a grammer mistake/bug for you as the makers of SAGA asked us to point out).

Not that I have any experience in this realm (we will try to get some soon, I've broken down and went ahead and created a admin settlement (admin overrides)) for trying to coordinate between everyone is somewhat difficult, and only 2 really know about it in entirety besides myself, and they run a settlement of 8 or thereabouts. The other settlements are small groups or personal, and do not have enough gameplay (or comprehension or will) to reliably test it (for what we have running currently works just fine for us).
I can state relatively confidently that one needs, as with any production building in SAGA, someone in the role for that production building online in order for it to produce (do its' job), thus that what I imagine what a merchant is good for.

I avoided your query for I did not know quite how to answer it, I hoped someone else would, seeing as no-one else has yet done so, I will take a crack at it (primarily via explaining SAGA.
In short, by SAGAs' very nature, pvp is nearly risk free for settlements (protected landmasses), and with added non-related plugins can be risk free (with the exception of what you lose on you when you die and being absorbed into a different faction).
Crude comparison of SAGA and factions PvP schemas: I understand what safezones and warzones in factions are, I have used factions it and found it quite cumbersome and to have conflicts with what we wanted to use plugin wise. There is no 1:1 equitability between safezones/warzones and SAGA. People cannot pvp their fellow faction/settlement members. Mobs (including monsters) also spawn in settlements, but watchtowers (a building) will stop the spawning of monsters within a radius. When there is no siege occurring settlements are "safezones", and sieges by default take (I think) a days' time from the time one declared one as to prevent unfair sieges (the opponent can get situated).
SAGA: People can pvp if it is turned on (on a server). SAGA makes it so that people within settlements cannot pvp their fellow settlers, and they cannot pvp their fellow faction members (if they are in a faction). People cannot pvp within settlements unless they are doing so within a pvp arena. People in settlements (and/or factions) can pvp in settlements that they are sieging and/or defending. The byproducts of a successful siege (which can only be done by factions and its' settlements is the attackers absorb tat settlement into their faction and (for a certain time allotment (If I recall correctly it Is 30 minutes)) in which they can access the defenders chests (assuming no other protection on the chests, such as private signs, last time I checked LWC also makes chests instant storage containers for that building (buggy)).
What do you mean by: "Attributes, abilities, buildings, experience, costs need to be properly balanced."
I am inquiring for that is a subjective statement.
In short:
For us, we have struck the perfect balance for our needs/wants, and due to the lack of documentation/examples for the trade signs, players on our server (SAGA encourages teaming up, which is awesome), we have bypassed the need to test it, although the way it reads sounds awesome (automatic trading).
I also noticed an issue with health. Players would get hit but not receive damage. It was not until excessive hitting that they received damage. After I while I considered the constitution health bonus and it started to match up; that the extra health was not being displayed. After I assigned my role as lord it finally displayed my health and showed 8 extra hearts above my default 10. After I let myself die by a creeper I lost those 8 extra hearts which displayed my extra health. I should also note that there's another plug-in present on the server, mmsupernaturals which provides passive damage resistance boosts but I've tested their behaviour together and they don't seem to conflict so I'm left in doubt of whether it's a simple glitch or a confliction. Please help me, thank you. :)
On my server we are trying to understand how to use trading posts properly I viewed the wiki and help but they dont really go into detail can someone explain the difference between buy/import sell/export and why you need merchants. Thanks.

Not that you want to bog your server down with more plugins but we use Deadbolt (a lockette look-alike).
I wanted to know if there is anyway to have chests in the warehouse locked... So only lords can access them?
starting to get some bugs while saving.
I am on the beta version of craftbukkit 1.6.2 and saga is loading up just fine, but whenever I type a command from saga is says "command unkown". It does have trouble when I try to disable it. It says "is the plugin up to date?" So maybe saga needs a quick update?
is there a way to create "Safezones" for protected spawn areas and "warzones" for protected pvp zones? and also allow pvp to be turned on globally so that you dont have to be in a faction to pvp? is there a way to toggle friendly fire either for just same faction or even allied? havent tried the plugin yet because i do use factions and they have this kind of thng . but it would be nice to be able to get your system of player levels and advancement and spells and techniques all in a single plugin and have the region server protection as well.
Only the faction owner or all members have permissions to storage areas? So they shoudl be able to take wood from lumber camps?

Nope. That would removing protection from the settlement.
You should get access to storage areas though.
