I've set the plugin to "abandoned" status myself (that's why there is a red box above this text), because it describes best the current status of this plugin. What now?
NoCheat 3.5.0 no longer works with recent CraftBukkit build and you will no longer get any updates or support from me anymore.

NoCheat+
It is based on NoCheat's code and is therefore similar in how it works. But it also adds a ton of new features. You can find it HERE.
NoCheat Classic
It is the original NoCheat without any modifications beyond what is necessary to make it work on modern CraftBukkit versions. If you like NoCheat exactly the way it is, this may be what you are looking for. You can find it HERE.
AntiCheat
Is a new plugin that's built from scratch. That means it will behave and feel different to NoCheat. I'm sure the developer appreciates new users and bug reports. Get it HERE.
Make your own
Don't like the presented alternatives? You may just create your own plugin instead. The source code for NoCheat is HERE.
So since this isnt Tracking or removing Xray , do you know a good plugin duo with this one ? ( This one is pretty good tho ! )

Basically everything has changed (configuration, permissions). So it's best to first read the instructions above a bit.
Just replacing the jar will likely not be enough.
May I need to do something to upgrade to V2?

No. It heavily relies on some features of bukkit that were introduced after 1000, therefore 1060 really is a minimum requirement.
This may seem like a stupid question. But does this plugin work with older versions of bukkit(i.e.1000)? My hosting service hasn't upgraded to 1060 and when I installed it I received errors.

Maybe. I'll try to add a warning to the next version that'll tell you when some other plugin seems to prevent NoCheat from working properly.

Also, some members of my server have reported people being able to teleport to them. Apparently a mod can verify this. Could it be due to lack of enforceteleport option?

I'm working on this right now. Currently testing the new system.
Is there any fix for the wave of "false amount of packet sent" errors?
My server will get 3/4 people with them and it comes after a certain amount of time, cluttering up the chat and sending lag. Kicking them normally seems to fix it. I dont want to disable the feature yet because it does seem to be helping us with speedhackers, but at the same time for me the amount of false positives are fairly huge.

The plugin will only respect "SuperPerms".
But there are already permission plugins that support "SuperPerms" in addition to the classic "Permissions" system, at the same time. E.g. "PermissionEX", "bPermission" and "PermissionBukkit" can do that (those are the three that I am currently aware of).
So you don't have to choose one system and drop all plugins that only support the other.
Is this a SuperPerms Only plugin now or will those of us still living in the stone age be able to use?
Nicely done. A few issues I had in the old release are gone. Enjoying the refresh.
