Would you pls. let me know how do you know if "/lagg halt" is being run? I think this command runs in the background right? and there is no message in console when it is being executed I believe. So, how do you perceive this issue in your server?

There is a message in the console. It says [Wed, 24. Jan 2018 16:28:26 CET INFO] [ClearLag] Server activity has been halted! and because every mob gets removed when it runs, so the endermites for the enderman farm and pigmen for pigman farm get removed
I think it cancels mob spawning until /lagg halt is being run again and then other another console message with "[ClearLag] Server activity is no longer halted!" may appear, but anyway, mobs that are already there, shouldn't be removed. If the mobs are being despawned there should be another plugin that is conflicting or a different error.
Are you sure you didn't set up "/lagg halt" in other plugin that may be scheduling the command and autoexecuting it?
Why don't you you try, deleting the clearlagg configuration, restarting server and then setting it up again to see if the problem persists?
It is 100% /lagg halt depsawning them. I've tested it, once you type that the mobs despawn then they stop spawning until its ran again. The command is begin ran with TPS meter even though as you can see its not there in the config. And no, /lagg halt isn't being ran anywhere else

By keeping it empty you're just assigning it null, which then makes the YAML library take from the original config instead. Set all list fields that you want empty to []
