I am assuming you are running a bungee cord server, forgive me if I am wrong. Have you installed the plugin on every server you want to run it on or has the plugin been installed on just the bungee server?
otherwise i think your issue is a lack of permissions set to use the /server command ... the permission node is bungee.command.server
