What is the issue?

Okay, this is going to take a bit of explaining. So, I am the manager of a minecraft server with 5 ranks and I recently went through all the ranks and added their permissions and stuff. The default rank already had it's own special permissions and it works fine. However, when donators donate for ranks you get to see their rank prefix and all that, but their permissions do not work for some unknown reason. I've looked everywhere for an answer and I cannot find it. Please help!
