Describe to us the issue that you're having:

Which steps will reproduce this problem?:
1)Set default group in groups.yml of any world to something other than "default"
2)Run /permissions cleanup
3)The files now all have lost the old default group. Default group is now reset back to "default" in all worlds.

Shared host Linunx server(not sure which distro) using Multicraft.

This has been there since several spigot versions. I am only just reporting it now because I think it will be helpful to add it into your documentation until it is fixed.
