Describe to us the issue that you're having:
The wiped Groups file started for me right when I downloaded the Essentials (R: Essentials-2.11.1 for CB 1.5.2-R1.0 Jun 17, 2013) plugin, maybe they conflict with eachother or something?
The only file that got wiped was the Groups, not any of the others.
