Let's try to "solve" this step by step.

You could only allow ingame-players to use the shop. Then only players who are in the running game can have/get the items.

Just use Signs. Example: You have 3 Minigames: Spleef, PvP, HungerGames and each minigame needs a shop. Then just set up 3 Shops and set their sign-name to something like "SpleefShop" or "HG Shop". Don't give players the /shop permission but allow them to use signs. Then place the signs ingame. The players will be able to access the shop ingame but they won't be able to access any other shops.
Can I create a shop for a minigame? (Yes, I know that this plugin created fot that). It will be easy, but there're a lot of minigames, so there's some troubles. How can I give an item or other thing to person, when he bought this, but plugin must give that items, when a game start. And there're must be different shops for different games and they shouldn't connect to each other.

I'll add a simple "check" in the next update which will prevent players from buying permissions they already bought.

Just because they should know, doesn't mean that a safeguard shouldn't be added.
How do you set a spawn egg as the type of item?
Plugin=Decent What will make it the best==In-Game Setting up GUI. It really is a pain in the arse setting it up. Selling items as well.

I really like your plugin, but there is a small glitch. How do I prevent people from buying permissions that they have already bought?

BossShop does not contain spells but customizable Shop GUIs. One of the shop examples is a Spell Shop. It shows the users how a shop selling permissions looks like.
what does the spell do and how to activate it ?

Set "RewardType" to "command" and add a list of commands to "rewrard". As shown in the default configs/Setup Guide.
How to can add a comand as a reward type?
Any idea when the update for player-command will be?

Maybe you need to work with Durability or your custom lore/name cause trouble. I'll try to figure the problem out!
