Describe to us the issue that you're having:
After I had put around 150 lines of permissions into the groups.yml, I saved it, started up the server, and then closed the server and opened the groups.yml file again.
The sorting was completely messed up, not only were all groups arranged totally randomly (not by priority, not alphabetically, there seems to be no pattern), but also all permissions for every group.
Also, it seems that all comments I added into the file (starting with a #) for better understanding were gone (though this might be an intended feature, even if I can't imagine the reason for it).

Everything is formatted correctly, and ingame it works exactly as I had in mind. It does still work the same way after the random arrangement, the file formatting has not been destroyed, just the sorting.

Which steps will reproduce this problem?:

1. Put some permissions and groups, and maybe comments, into the groups.yml and save it.
   
2. Start up the server, type some bPermissions commands (like setting a group for a player or something).
   
3. Open the groups.yml (if you had left it open, editors like NotepadPlusPlus should inform you that the file has been changed, reload it).
   
4. Everything will be arranged randomly and most or all comments will be gone.
