It's not generated in the file by default, you need to manually add that section in.

I have to admit that i didn't know about that section, thanks. I took a look at my bukkit.yml and it doesn't even exist there. Is this a new part of the bukkit.yml? In addition: this plugin version allows you to use permission nodes (which might be helpful for one or two).
