Basically the only thing you have to worry about in this change is the config strings should now be wrapped in double quotes ( " ) and color codes are no longer %, but instead ampersands (&). The rest is just a lot of cleanup and optimizations that I was planning on doing for a while.

Problem: I've set only "burst into flames" (negative #2) as the negative effect for my drug, but I still get "puked his guts out" - it appears that drugs will take a random negative effect based on the NegChance rather than only the negatives I selected.
Also, it appears that when I take a drug multiple times, it simply resets the timer of the existing effects. I remember that it used to be the case that if you took additional drugs, the higher effect would supersede the original effect - so if I took a lot of drugs that had a jumping boost effect, for example, and I took a lot of them at once, I would most likely get a much stronger effect than someone who had just taken one. I really liked that system since it makes sense that people who ingest more drugs will get higher effects. Is there a chance you could bring it back?
Additionally, I could be mistaken on this, but it feels like the randomization is only select the maximum and minimum powers for my drug, and never anything in between.
Does an item's display name affect its ability to be used as a drug? I want my drug items to have different names than regular items (I can do this with other plugins), and then have them distinguished from the regular items by their data value.
Also, what is your plan once Mojang removes item IDs in 1.8?
Sorry, I guess I didn't really explain that well. It's nothing that you really have to worry about, I basically just cut out and re-coded how drug effects are gathered and applied to players. It works by gathering all of the drugs into their own new "Drug" object which saves the name, message, etc. about the drugs at startup and uses that as a reference for which messages to send or which effects/negatives to apply. The previous system would just pull the information from the config every time you took drugs. This new system is definitely more efficient unless you have a config with like 1000+ different drugs. (Even then I think it's still more efficient)
Could you be more specific as to what the "complete overhaul" entails?
